Jason did a great job of moving everything around. But just a quick
pair of notes for what do you after you update your master branch with a "git
pull":
Look in $AMBERHOME/src; you will probably find a directory named "emil" there,
perhaps with a bunch of object files inside it. You will need to remove
that directory and its contents. [If you have a fresh checkout, or if you ran
"git clean" with the -d flag, you won't need to do this step. And, you will
only need to do this once.]
Then, you also need to re-run the $AMBERHOME/configure script. After this,
you can type "make install" and should be good to go.
