Hi Tyler,
Problem persists. It's an openSuSE 12.1 box with gnu 4.6.2 compiler.
libfftw3.a is built, resides in $AMBERHOME/AmberTools/src/fftw-3.3/.libs/ but is never copied to $AMBERHOME/lib
