I just figured out that libfftw3.a is copied to $AMBERHOME/lib64 while all other libraries to $AMBERHOME/lib. The config.h that gets generated has LIBDIR point to $AMBERHOME/lib. That's the cause of the problem. Shouldn't everything be in lib or lib64?
