I just tried the new config (in the 8 Dec 09 version), and it still adds -DBINTRAJ to some of the options.
[glycamweb.glycam src]$ grep BINTRAJ config.h
CFLAGS= -D_FILE_OFFSET_BITS=64 -D_LARGEFILE_SOURCE -DBINTRAJ $(AMBERBUILDFLAGS)
OCFLAGS=-O3 -mtune=generic -msse -mfpmath=sse -D_FILE_OFFSET_BITS=64 -D_LARGEFILE_SOURCE -DBINTRAJ $(AMBERBUILDFLAGS)
FPP=cpp -traditional -P -DNO_SANDER_DIVCON -DBINTRAJ
FPPFLAGS=-P -DNO_SANDER_DIVCON -DBINTRAJ
