I found one issue I think Jamie (Smith) is the right person to answer but
maybe other people can weigh in. Please also correct me if I misunderstand
anything.
The current AMBER installation produces the pmemd.cuda binary by copying
pmemd.cuda_SPFP (in src/pmemd/src/CMakeLists.txt):
1. The parallel version did not do the copy (I "fixed" it two weeks
ago).
2. A more fundamental question: should/can we do a soft link, instead
of copying?
