I've seen so many errors with AMBER Tools building right now on my machines
that I have largely given up trying to build or test it. All sorts of issues
with arpack, missing symbols, linking errors, problems with ptraj, missing
libgfortran etc etc that I have stopped bothering to try and fix it and I
would encourage Mark to do the same.
Focus on sander and only sander and getting the new ene array stuff in.
