Ah...a light shines. The first line of Run.rms is this:

#! /bin/csh -f

First, be sure that you have a /bin/csh on your machine...Amber requires a
C-shell. On Linux, this is generally a link to /bin/tcsh.

Second, try removing the first space in the line above. Some shells might
be picky about that.
