​cray_xt5 configure flag tells configure to use the ftn, cc, and CC
compiler wrappers instead of the canonical forms. However, since
configure2 now respects environment variables CC, CXX, and FC, this flag
really is no longer necessary.

The "cray" option in configure has to do with the cray compilers themselves
(and, if I had to guess, is what is referred to above).
