Hi,
a late and only semiqualified entry on this discussion, but isnt the main
problem that AmberTools used Amber11 directories which caused problems
with Amber10 instalations? What about the following option:
Have ambertools accept a --prefix for the installation, which will tell it
to go in AmberXX. In full Amber installs, this would default to the right
directory, likewise if you want to install just AmberTools. If you want to
upgrade AT with your full installation, the user then has the choice of
making a separate Amber((X+1)) directory or install over the previous
tools version, maybe at the cost of having to remake Amber as well.
